This will not lead to any errors during 3D printing, but it will unnecessarily increase the size of the STL file, making it more difficult to handle. Usually, the tiny details that are represented by an over-refined mesh cannot be 3D printed, as they exceed the capabilities of most systems (in terms of accuracy and minimum feature size).
Get the cooling water set up. Then start the drill at a low speed. Lay the bit at a low angle where you want the edge of the hole to be located. Increase the drill speed while maintaining the same position on the pot. (The bit will want to dance around.) When you feel a groove beginning to bore into the surface, slowly raise the angle of the drill.
I'd think you could drill a hole of the desired size in a piece of scrap, clamp it where the hole in the scrap is centered on the small hole you're trying to enlarge, then drill the new hole with the hole in the scrap acting as a guide to locate the bit/hole saw.
A 3/16" hole was drilled directly beneath the arm for the other end of the hot wire. In order to keep the hot wire from touching the wood, the hole was partially drilled out to 1/4" from the bottom side and a short 1/4" O.D. metal standoff was tapped into the hole from the bottom.

Use the right size of drill bit (same as threaded bolt width) somewhat like a mill and elongate it. To do this, you'd place the bit horizontal to the hole and work it up and down slowly while applying sideways pressure to eat the metal away. This would work much faster than a file would.
